Doing a physical inventory will allow you to update the parts to the quantities you want them to be.  This still will not allow you to delete those parts because you will need to wait until you months to keep history expires after the last transaction.

A part can be deleted if:

• There are no transactions on the part (for the months to keep history)
• The on hand quantity is zero
• The part is not on a purchase quote, sales order, invoice or purchase order

I would also recommend performing a backup of your data before you make any changes.
