On my last payroll both directors had negative NI - what could be the reason for this?

Depending on the date you have processed the pay run and also as long as the directors are not leaving the new Legislation for National Insurance will be active on the newer version of Sage 50 payroll V29.03, for information take a look at the knowledgebase article link below:

Hi Stuart, thanks for the reply. I have installed the newer version of Sage Payroll prior to processing payroll for December 2023, and my processing date was on 4.01.2024. I understand the new legislation would be live on the new version; however it should take effect from 6.01.2024, and my payroll was for December 2023. So why does it seem like calculation for NI fro directors was made like it would have taken effect from the start of the tax year?
