There is no tax rule for clergy pay, but we are researching adding one. For now, could you setup a tax profile and deselect the FICA taxes? However, if you need the FICA wages calculated, but want the tax set to zero, this method won't work. If the tax is not selected in the tax profile, then no wages or tax will be returned. 

Try setting up the earnings code with tax rule 800045-S Corp Shareholder Health Premiums.  This will only create Federal and State taxable wages.
