Recently it was installed X3 in a customer but when starting the Batch server appears this error "No reference endpoint set". on the other hand, no problems when we access and working to endpoints. We dont see the reason, all seems ok

Check the Administrative -- > Endpoints --> Batchserver and validate that you have entered your x3 folder as administrative endpoint for the batchserver.
Yes, I just saw this, it was missing. It should be mandatory!

when you install a V12 and configure as last step the solution in Syracuse (Administration - Endpoints - X3 solution) it takes several minutes after klicking the Save button. During this time in the right lower corner the blue hourglass keeps turning. If you don't wait till this is complete finished and click out of the window or close it you can have afterwards problems like yours. The x3 solution is not configured completely.
I would deconfigure the solution in Syracuse and create it new.
