If you are definitely paying these employees during your pay run, then it could be that the pay is less than the standard threshold (£166 per week or £719 per month).
If their pay is above this amount, please let me know.

The gross pay of one of them is always more than £1100 per month, the other (who is a shareholder) gets below the threshold

I've worked out why. the employee over the threshold is under 21 i.e. employer's contribution not payable.
